How many times did you pre-wash them? Brand new diapers (& towels really, but that's not as noticeable) require quite a few (anywhere from 3-10) hot water & detergent (only small quantity) washes before they're up to par as far as absorbancy goes. The fabric still has some leftover cotton plant oils in it (especially true for unbleached fabric as it's been through no chemicals processes) that kind of coat the fabric and actually make it a little water repellant. You have to wash that oil out before your diapers become really absorbant.
Wash them again a couple times in really hot water and a little detergent. If you normally use a really mild detergent for your diapers, try something a little harsher to help strip the oils. When you think they're ok you can test them by sprinkling them with a few drops of water. If the water beads up at all (even just a few seconds) then they could use more washing. If it absorbs instantaneously then you're good to go!
