The trouble with sewing flannel on the inside of your cover, is that it will be hard to reuse your cover. Ideally covers are made of non-absorbant material and can then be reused several times before washing. Otherwise you will need a lot of covers to get through the day. I suggest using your flannel to make diapers.
I really like Chinese cotton prefolds, but I don't like plain flannel prefolds. My favourite of my homemade diapers are contour diapers with long back wings that wrap around to the front, and leg elastic. I use these inside a velcro cover (the front fits nicely in the front pocket of the covers). I used a pattern for a velcro fitted diaper, left off the velcro, and made the back wings longer.
My biggest recommendation is to make several different kinds of diapers, try them on a doll or ideally a real baby, and think things over for awhile. I made my diapers mostly all at once, and then realized that I needed to make changes to them.
