It's not recomended because covers are to be washed in warm water (I've found that even cold works fine) and diapers go in hot. Some people do it without problems but theoretically it can wear out the covers faster because of the hot water.
Just make sure that even if you wash them together that you don't put them in the pail together. Prolonged contact (ie like the couple of days they'd spend in a pail) with urine will cause PUL (that's the material the covers are made from) to retain odors and they can be rather difficult to remove.
