You can use either cover with either diaper. Both covers are made to fit both diapers. The Airflow is the best as far as I'm concerned!
I've also used the ME AIOs as well as a few other companies' AIOs. ME are the best, and only the Fuzzi-Bunz are tied with them in my mind. The FB do have the advantage of keeping baby dry (great for sitters who may be more used to disposables and for when you're out and about and may not always have easy access to a place to change) BUT they're also very expensive and can be more troublesome (fleece can sometimes be difficult to care for and fit is critical to prevent leaks).
I've also used the Kushies AIOs and I didn't like them either. Hated the vinyl covering, the narrowness of the crotch and the velcro. I can't promise that you'll like ME AIOs but I certainly did and they're very different from the Kushies.
